A good approach to minimalizing warping due to welding is to "hard" fixture the flange relative to the other component. Allow the two components to cool before removing from the hard-fixture. It is natural for welded components to warp relative to the weld line. Additionally, make sure you are not over-welding the connection. Excessive heat/weld can cause complex warping.
